Islam and Judaism are remarkably similar, yet because of very political reasons cloaked in religion and some fanatic cult movements, they are not ready to get along with each other.
There is a famous tradition among Muslims which states that taking off ones shoes for prayer or before entering a place of worship was borrowed by Muslims from Jews.
Moreover, Kosher and Halal are two names of almost same set of dietary laws. In old times, when flying wasn't as frequent term "Muslim Meal" in a flight booking often meant Jewish Kosher, because apparently Muslims are allowed to eat Kosher.
In my experience, many Muslims who are fervently anti-Israel and do not recognise Israel's right to exist do not consider themselves anti-Semites or (what they like to call) anti-Jew (Muslims Arabs are also Semites; therefore, anti-Semite would be technically a very wrong terminology).
In my opinion, it's not the religion that is the problem, it's the politics and the politics of religion that's the problem. Even if you somehow eliminate all religions, politics will stay and will keep fuelling violence and war around the world. Right now, religion, any religion, is an easy target because politicians are successfully using it as disguise, whether it's Osama bin Laden, George W. Bush or some extremist Zionist. They are all politicians of same sort in different categories.
