As far as his legacy is concerned, look to Fatty Arbuckle. The man was a comedy pioneer and allegations of rape and murder ruined his career. He was tried three times on the rape and manslaughter charges and acquitted but the rumors led to a blacklisting which wasn't lifted until a few years before his death. Today if anyone remembers him at all it isn't because of the joy he could bring to audiences but the rumors and innuendo that tarnished his career.
So yeah, I think the controversies surrounding him will affect people and impact on his legacy like a frozen turd from a 777's lavatory hitting a house.

You said it yourself...rumors and innuendo. Michael was never found guilty on either charge. Notice how the families didn't continue with their accusations after they got paid off. If it had been a moral issue they probably would have pursued it...but it wasn't, they just wanted money.
Of couse they said that, Dateline was paying them. They're going to say whatever Dateline tells them to.
